Greater Boston Academy is governed by a school board composed of members elected from constituent churches, the pastors of those churches, principal, officers of the Southern New England Conference (President, Education Superintendent and Treasurer) and the Atlantic Union Conference Director of Education. 

The board is responsible for local policy, maintenance of the facility, and the finances of the school. 

Because Greater Boston Academy is a Seventh-day Adventist school, it uses the curriculum from the North American Division and is accredited by them. 

The school follows the Atlantic Union Conference Education Code.

School employees are employees of the Southern New England Conference and are governed by their employment policies.
